I agree the circle on the button could be a little darker, gonna change that.
About the rounded corners of the labels, they're used in many places across the application and have many forms: number, number + text, just text etc. so going for a round label isn't the best solution here. I know it can be expanded to wider labels with half-circles at both ends but I still don't feel it fits well, especially when inside a button:

The line-through is like that because of Photoshop's shitty way of rendering type. It's gonna look decent in a browser.
I don't really want it to look disabled, I think that in our case (a service that helps and guides users through some tasks), showing them their progress all the time is a key feature. Seeing all that green could motivate you and help you realise you're doing OK! The warmer shade of green you used there could work, thanks! :)

nice! maybe a little texture on the button would do the trick. and a tad more contrast on the blue menu items.

Why not making the little red notification boxes either round or at least same corner radius as the yellow button?
Round could be centered with the circle from the yellow button (the one with the arrow)

I still think the original one provides the best contrast and fits better with the rest of the UI.
