I like the concept. It's always kinda bugged me how bulky and intrusive the notifications are. If something like this were in place I might be more inclined to enable push for more of my apps. Nice!
1. It is going to be fairly hard to hit that badge in status bar.
2. Consider a case when there is a lot of notifications accumulated. Say, 50 or 100. Managing them is a separate usability issue.
3. Showing notifications on a locked home screen is a privacy issue. At the very least it needs to be optional (perhaps it is, I only skimmed through your descriprion).
4. In general pop-over feels foreign to the native UI. I would probably be more content with a status bar icon animated in some fashion when a new notification is received and then having the screen slide down when the icon is tapped to reveal notifications...
